So do you think a symlink from ~/mail/blah to ~/mail/inbox/.blah will solve it or are there some other things i have to set up?

Courier-IMAP uses its own scheme for multiple maildirs, which are represented as IMAP folders.

Each IMAP folder is MAILDIR/.foldername, which, itself is a maildir.
