OK then, what's the best way to prevent (global) filtering of local mail while esmtp filtering still working?

Global mail filters are, by definition, global.

Perhaps you can examine the Received: headers from your filter, and determine whether mail originated locally, or globally, then apply your filters accordingly. The first Received: header will tell you where the mail came from. It shouldn't be that difficult to figure this out.
