Are you also "purging" the messages after you delete them? In IMAP when you "delete" a message it is only "marked for deletion". You then have to "purge" or "expunge" (both terms mean the same thing) the message. Some clients can be set to automatically purge deleted messages, but others require you to manually purge them. Courier won't move the message to the trash folder until they have been purged.

Make sure you are purging as well and deleting the messages from your INBOX and see if they go into the Trash like they should.
