Generally, if you're interested in the internal operation of courier-imap or sqwebmail, you need to look at the source code. There's not an "internals" document you can look at, and even if there were, it would probably become out of sync with the actual code over time.

Most of my users like Thunderbird when they're in the office and use sqwebmail when accessing mail remotely. The problem for them is that sqwebmail creates its own folder hierarchy, which Thunderbird in turn does not recognize.

Sounds like a Thunderbird bug to me. Presumably you're using courier-imap? The client can ask for a list of folders. The IMAP spec does not limit folders to any particular depth of hierarchy.

Try a Thunderbird mailing list.
