If you use "/etc/init.d/courier stop", all of courier's services would stop, including pop3ed and imapd.

If you use "courier stop", only courierd, the queue processing daemon, will stop. SMTP, IMAP, and POP3 services remain functional. The "courier" in your path should be "/usr/lib/courier/sbin/courier".
