: When I go to reboot my machine : with shutdown -r or reboot. The system reboots normally : until POST when I get a CMOS Checksum invalid message default : settings applied. However if I use halt or shutdown -h : and power off then back on I don't get the error and BIOS settings : are retained.
Sounds like a dead CMOS battery in an older system. Or at least a marginal one.

I concur. I seriously doubt that this is caused by the OS, I'd recommend replacing the CMOS battery as that is most likely the cause.
However on another note, i did once expeience a simular problem where i got the same post error, but it was a problem with memory as the memory wasnt registered ECC memory, when it was supposd to be, but i doubt this is your issue. Try the battery first.
