The path MAILDIR must be absolute path (that's correct), but MAILDIRFILTER must be a path relative to MAILDIR. So: MAILDIRFILTER=../.mailfilters MAILDIR=/home/vpopmail/domains/<domain>/<user>/Maildir

It must be work! :)
