I think it should be a default feature of the system instead of asking user to delete certain key each time we change password.
My workaround is to remove a mysqlcc configuration file in my user's profile folder.

You cannot do that - you have to change the password with a client. For example the Bin/mysqlc.exe command line client. Passwords in mysql/user are hashes and not literal password.
Futhermore, you can work arround the problem of specifying the wrong password in MySQL CC is to
1. Start up regedit 2. Go to Local Machine/Software/MySQLCC 3. Delete this key
NOTE: I'm not 100% sure that this is the exact location of the key. I'm writing this from memory :)
