These are all system accounts. We need to provide separate quotas for web, mail, and personal disk space.

Well, you could put:

MAILDIRQUOTA="10000000S"

at the top of your maildroprc file or in individual users' .mailfilter files and see if that works.

I'm assuming you checked the ownership/permissions on the users' Maildir and on the maildirsize file.
