Well, you have apparently proven that if you invoke maildrop correctly, the right thing happens. Therefore, the logical conclusion is that maidrop is not being invoked properly, by Postfix. It's probably some configuration issue, so it sounds like running your Postfix config by the postfix mailing list is the best way to find out what's not set correctly.
