I had a little go at adding a menu option for turning it on and off. I got a little way but didn't know what the right way to stored gedit preferences via python is?

It's prefered to store settings like these in gconf under:

/apps/gedit-2/plugins/<pluginname>/<setting>

You can look at the showtabbar plugin in the gedit-plugins module for an example on how to use gconf from python.
