The HVGA, portrait mode is "the one you should focus on for your submissions for the Android Developer Challenge" but if our app only works well in this mode and doesn't "fit" in a smaller mode, will that hurt our chances of getting a good score?

Hi, I *guess* that in the first round, all judges will see all applications only in the recommended screen mode. They will not have time to try out 750+ applications in all screen modes.

I *suppose* that the second round is exactly meant for those polish-up things: Make your application support all 4 screen modes, clean up all resource strings and make it localizable in different languages, make it usable for keyboard, numeric input, finger touch, and pen, and so on.

By that time a new SDK fully supporting localization should be available. So, I can not speak for Google, but I guess it is safe to make your application support HVGA-P for now, and make it do it as good as possible.

(one can later always optimize for a smaller screen size - by moving certain elements to the menu, or splitting the logic of a screen into two separate ones, so that really should not be an issue).

Also, what about file size? Do we need to worry about our apps being too graphics heavy and being a large download or is this irrelevant?

I'd say, it should be small enough, so that it runs smoothly on the judge's emulator. Some technician at Google will install the applications, and the busy judges will simply try them out, never knowing about the file size.
