Thanks Gordon. The answer is that the courierimapuiddb in the affected maildirs was not being updated while it was being updated on the ones that were not affected. The reason is that the nfs mount had bad permissions for the main maildir though all the contents inside were correct permissions. It was a setup mistake when migrating them over...
