The References: header is a red herring. It has no influence, at all, on the
overall message formatting. It's probably a consequence of your issue, not
the cause. A References: header listing two previous messages is a
reply-to-a-reply, which is probably the real trigger for the problem that
you're seeing. Compilation options is also a red herring. Compilation
options have minimal, if none, effect on message display.
I notice that your test messages use flowed text format. Flowed-text
messages use a greater-than-average sophisticated HTML to display. It's
possible that when there's a reply-to-a-reply, there might be something
wrong with HTML that does not render correctly by your browser. You should
carefully look at the HTML source of the message and see if there's
something wrong there.
