There is no right or wrong. Its simply a display issue, not more. I personally prefer to see the same folder structure on the client as on the server.

SqWebMail (the webmail-cgi bundled with courier) and cone (http://www.courier-mta.org/cone) might do what you want. If you work with maildirs on the client side then offlineimap (http://gopher.quux.org:70/devel/offlineimap/) is the way to go. It allows to mangle folder names in every possible way with python functions.
