If I have enablefiltering set to esmtp and not local, do aliases end up not getting filtered?

The aliases will have been expanded already, so the message recipient will be the alias destination. The original message recipient is also listed in the control file. The message is still filtered, though.

dot-courier files may be another matter. I believe the message would be filtered on its way in to the system, but not a second time when the message is put in the queue by instructions in the dot-courier file.

For example, I have postmaster and admin aliased to myself. So when a message arrives, it gets re-routed to my address and I don't see it getting through the filter (I have STDERR prints in my perlfilter and I don't see those getting into the log).

You should see messages delivered to yourself at that time.
