What's the advantage to one or the other? If you are going to have thousands of domains and tens of thousands of accounts, which works better?

You should look at using either LDAP or native MySQL in order to manage that many accounts.

LDAP is a slightly better technology. The LDAP directory can be replicated to redundant servers, each one can take over in the event the other one goes down. There is no established replication technology in MySQL.
