I thought that submit calls the delviery agent(smtp,local) which in turn calls maildrop. Since submit is the process that is rejecting the message, don't I have to reformail the message before submit reads it for the appropriate headers?

You can either put in your .courier, and pipe the result to maildrop, or run xfilter from within .mailfilter.
