I've seen something similar to what charles mentioned.. The messages are actually not marked as read in my case, but in Webmail it does not show a count of the unread messages in the folder.. This may just as well be a webmail software issue however (Squirrelmail).

Prove that the messages are really marked read, first.

Maildrop does not mark messages are read. The messages are delivered to the new directory.
