If I understand you correctly, then this is exactly the same as what happens to me occasionally. It's a 2-minute fix.

What you do is : $ mv ~/Maildir/your_new_file /var/mail/$USER

Then, you can create the proper Maildir folder, and, using Evo, drag-n-drop those mails from the spool account to that newly- created Maildir folder.
