No, Pieter,
Try to select the face of the dice (after placing your holes) and right click on the face and select "intersect". You'll notice that the whole face disappears. There is a more serious problem that you cannot intersect the holes (of course you cannot - they just simply do not go through any of the faces - just touch them!)
