We are using qmail+vpopmail and Spam Assassin.

The .qmail-default file calls Maildrop which in turn calls Spam Assassin.

However when a piece of email is sent to a non-existant email address it is returned to the qmail queue Is there a way to make it bounce back to the sender that the address doesn't exist?

Your mail server should not be accepting mail to nonexistent recipients. I know that's how Qmail works. It's broken.
